Yes. The separation of church and state argument for tax exempt status is an absurd logical fallacy. By that definition literally no federal or state laws would apply to churches or clergy.

Taxing them would undoubtably have an adverse effect on the charity work performed by churches and anything that hinders that is a no-go in my mind, but, at the same time, obviously the Joel Olsteens of the world are scam artists that are in it for the profit and should be taxed as such.
